hi ya doc and i hope you have a lot of time to help me because i have no idea what i am getting into as i mention before i am an engineering oriented and hated scientific writing and reading but i get stuck with this project any way to make the long story short i have been given this pythium insidiosum project and the main idea is that they found one case in Africa which was phylogenicaly not related or have some kind of differences from the strains that they are familiar with so they asked me to do my project in this phylogeny and come up with something to detect this differences with and when i ask they will just tell me to go back and read the literature and i have know idea what they want me to do other than to come up first with a proposal which i don't even know what the title is to the topic and where to start i read all the papers that he gave me but still no idea of what the title going to be and where to start
any helps and guides will really be appreciated

left]From what I understand you are attempting to detect a cluster/relationship in a phylogeny. There are several methods to perform that. The organsim you are attempting to relate is a eukaryote My assumption [is that you will be looking at a conserved region within the species to identify any differences in the conserved regions. There are several models to study these differences. and assess what is known as divergence, however the concept remains the same. Therefore: you need to learn about the conserved areas in your organism e.g. Ribosomal RNA or any other functional genes without which the organism cannot function These usually code vital me-tabolic processes . After that I think your experiment will involve some sort of PCR and sequencing. Following that you will use whichever sequence alignment software your group is using There are several models and I suggest you read the following paper by Lawson and Daniel Falush> Population identification using genetic data.
